I am trying to size a window that pops open with certain scripts, but I want that window to be very small. I try to resize it in layout mode but can't get it smaller than a certain amount. Is there a setting somewhere to allow windows to be smaller than a certain size?

It's possible in FileMaker 7. You have amazing control of windows from position on screen to size. Based on your profile, it would appear you haven't made the jump to FileMaker 7 yet.
