I have designed some buttons and bars in illustrator, and my question is ... what is the best way to save them so as I can manipulate and use them in FileMaker.

AFAIK, you can't use vector images directly in FM, so you'll need to export your Illustrator images to another format (such as gif, jpeg, or png) in order to use them. Png is supposed to be more stable across platforms, but I don't have direct experience with that.

Note that once the images are exported, you won't be able to manipulate them in the same way that you can in Illustrator.

If you want/need transparent edges use PNG with a mask. As shown below the image on the left and right are the same image. The difference is the image on the left is PNG the one on the right is a GIF file.
