We've installed FileMaker server 9.0 advanced but since the server where not stable and where crashing to often, we backed up to FM server 8.04 advanced, but our conditionnal formatting still works...? Where's the conditionnal formatting is store?...

Conditional formatting is handled on the client side.

To add on to that one (sorry Ender... I seem to do that a lot to you!) there is no storage of the conditional formatting. It's a simple display technology as opposed to altering the data in the store.
