SCCopy overwrites existing folders

I'm trying to use SCCopy to duplicate and rename files in SuperContainer.  

E.G I want to duplicate the file /Files/System1/abc123/file1.pdf to /Files/Backup/2015/06/24/file1Dupe.pdf

The copy process works ok, but when I attempt to copy another file to the same location, all of the folders in the new folder path (e.g Backup/2015/06/24/ ) are recreated, overwriting the previous file.

Am I doing something wrong?
