Two different products, for two different purposes. You will never be in a situation where you will need to decide between one or the other.

FMP Server is a database server application, similiar to SQLServer or Oracle. You use this to serve your databases over the LAN.

FMP Unlimited is an FMP client that supports an unlimited number of IP connections. You use this to provide a way of hosting your databases on the web.
