Help needed with upgrades

I just released my runtime application (for a specialized industry: Alpaca herd management). It got off to a great start, so now I'm really committed to this app! Here's my question:

I used Setup Factory for the install and that worked great, even putting my icon on the shortcut. But, I'm already working on an upgrade (for release around Jan), and I need help!! How do I create the install for the upgrade so that I can:

Rename the old directory to Alpacaease_old

Install the upgrade

Copy over files from the old app that are not changing in the upgrade (the users Valuelist.fp5 file)

Overwrite the shortcut icon to point to the new directory (Alpacaease)

Auto start and run the upgrade script in the new version (that imports all the data from the old version and updates serial numbers.)

Does anyone have some sample files to do this; will you please share??

Has anyone tried their CODE-X plugin for registration codes? I created my own 30-day eval script and registration, but it's not secure and can easily be bypassed by a knowledgable user.
