I have 8 desktop clients running FM 6 (peer-to-peer) and want to introduce the FM Server 8 that will install on the Server (SBS2003). Will this work or do I need to get new upgrades for the clients as well?

Yes you'll need to upgrade the clients to FM8 too. If the SBS machine is running any other tasks (like Exchange Server or AD) you may want to think about getting a separate server for FMS...
