I know it's not supported but is their a way to get Filemaker Server Advanced to run on an Apache server? I have it set up but cannot access the Web Publishing Console.

Nope, won't work. It's got to be IIS on Windows. The installer is looking to put the FMS module in IIS and there is no equivalent for Apache.
