I am asking if anyone has a way to automate the process from a filemaker database to a pdf that remains interactive as it was in filemaker when it becomes a PDF.

Not sure what you mean by "interactive PDF"... do you mean pdfs that allow entry into form fields?

If so, the answer is no. Form fields have to be done with Acrobat.
