When generating my own custom plugin, is there a way to change the name that you have to register the generated plugin with? Currently I noticed that it uses the name that the scriptmaster plugin is registered under.

No, generated plugins need to be registered in the same name as the organization that purchased the ScriptMaster Advanced license.
