I have multiple SC licenses on one server: Can I set SC to save to different default locations on my hard drive based on the license?

You can change the SuperContainer root directory for a particular SuperContainer deployment in the web.xml file for that deployment. If you have multiple deployments each using a different key you will be able to set the different deployments to have their own storage location.
