Yes, MirrorSync is able to work with SSL connections in FileMaker server. After enabling your server with SSL, simply select the SSL option in MirrorSync on the same screen you selected a database. MirrorSync will then use the secure WPE, and show "transferring to https://"

If using a self-signed or non-trusted authority certificate, there will be a couple extra steps to let MirrorSync trust your certification. The instructions on setting up a custom SSL certificate can be found in the documentation.
