I have a layout with lots of checkboxes on it. In FMP they are aligned nicely. However, when I publish my database to the web, the layout changes and the checkboxes are everywhere. How can I set the web alignment for the checkboxes?

I don't think you can.

As far as I know, checkboxes is just one of those things that currently doesn't work nicely in IWP.
