Is there a way to designate which repetition number in a repeating field the conditional formatting is applied to. I can add a formula to a repeating field but it always changes the first repetition.

The question is not very clear: conditional formatting is evaluated individually for each repetition - but the same rules apply to all repetitions. You can also break up the field into separate repetitions and apply different rules to each.
