Is there a way to specify which email account is used to send an email? As I can see it, you have to manually alter the account or the default is used.

With FileMaker's Send Mail script step, no. You might try using an AppleScript before the Send Mail step: 

tell application "Mail"

    set enabled of account "Joe Blow" to false

    set enabled of account "Kevin Cheesman" to true

  end tell

A different solution altogether would be to use a plugin.
