I am exporting files from a website in Drupal to Filemaker. Every file has a unique number. Is there a way to avoid files being imported into Filemaker more than once, if I don’t want to delete the files from the website that I’ve already imported?

I usually have a table that keeps track of the files imported. Check against that before import.

Make the field that hold the unique number validate to be unique.

What I imagined is that after you have the filename, you'd FIND in your log table. If you don't find that file, it's OK to import. After you import, you log the import by creating a record in the log table, and of course, one field would be the filename.

Again, I took him literally. Good catch, guys. File names vs record IDs...big difference.
