I've working on getting a FMP5 data base available to web clients using instant web publishing

The main data entry window contains two portals that lead to related files. In FMP, data entry in the portal creates new entries in the related files. However, in the web browser (Internet Explorer), after clicking on New Record, I can enter data in the main file, but am unable to enter data for the related files.

What can I do (if anything) to allow a web browser to create new related records?

I believe that your "problem" is Instant, not Custom publishing. This is not to say that you can directly alter a portal in the manner in which you desire with Custom publishing. It merely means than Instant Web Publishing is very limiting in what can be done.
