I don't understand how FM Pro 5 chooses or recognizes which e-mailing application to use. Like whenever I use the send mail command, the FM takes the Microsoft Outlook by default as it's mailing application; but I need to know how, if possible, to change this to another application.

I believe that Filemaker chooses the registered default email program. You should see an option in your preferred email program saying "set this application as the default email program" or something to that effect. That should then become the email program that Filemaker uses.

On Windows it is default MAPI emailer.
