Is it my ignorance of the program or are these 2 things bugs.

1) When I add a color to the list of custom colors it does stay there after I have closed and re-opened the program.

2) Same problem when I add a page from the help file to my favorites

1) If you mean the color picker, I think this is a feature. You can pick white and replace your other colors if you want to clear them out.

2) Do you mean your internet favorites?

What OS are you running?

I'm using windows xp

I know about the colour picker feature, I'm talking about the set of 16 custom colours that you can save, when I close the program and re-open it they aren't there.

The favorites I'm talking about are the Help favourites, not IE favorites.

I don't think I see those options on the Mac version.

The color picker is a bug, but FMI doesn't like to fix that kind of bug. It has existed for a while.
