Not sure it will help, but have you tried using the developer tool. You may be able to use the option to rename the files to reset your relationships.

Select this option and then add all your files. Run this and see if your links are recreated for you.

I tried that already with the same result.

I looks like I have to learn the hard way and not put file in different folders, even if it was a good id
