When I protect a FMP file, opening it, is there any way to avoid the messages it shows to inform the file is protected?

How did you protect the file -- with passwords? If you used passwords (which is good) you can set a default password in FileMaker's Document preferences that will be used to automatically open the document each time. This will stop the message.

I protected the file making it only readable.

I don't know of a definate way to avoid that dialog box, although there's a plug-in that might do the trick. It's called DialogMagic and it can automate the use of many dialogs, perhaps including that one.
