I am using Troi File to generate a rather long list of files. This Plug in however radically slows down the entire Filemaker application.

 

My question: is it possible to disable/enable Troi File with a script?

Really?  I would tackle this aspect of it though, that's not normal.  Plugins are loaded at startup but don't do anything until you call their functions.  What operations slow down in your solution?
