Create a layout Columnar Report with grouped data (include subtotals). Select your gender field, your program and whatever other fields you wish to display. Then select category on gender which will create a sub-summary (leading) and also Program.

The report process will take you through creating your summary fields (count Gender and Count Program). It will even sort it for you (it must be in the same sort sequence as the sub-summary parts) and create your script for you. So be sure to sort first by gender and then by program.

Once the report is created, you can move the Gender and Program fields to their (leading) sub-summary parts. If all you need are totals, you can even delete the body part at this point. This will list first all females and the total count per Program, then the same with males.
