Where do I do that in Filemaker Maker Server advanced 9?

You don't. You just place the php classes wherever you want to use them - more specifically with the rest of your site files.

If you are talking about the FM API class, you can either install it via FMS which then puts it in a special directory somewhere, or otherwise just place it in the root of your website.
